The most common frustration in higher-education software is entering marks into a grid whose components do not match the scheme the transcript will use, and discovering the mismatch at the end of the semester.
The entry screen is generated from the configured scheme for that course. If the scheme says three components with a best-of-two rule, that is what appears — so what you enter and what is computed cannot diverge.
